I don't think extra weapons are going to make it any more different from the existing run, and being maximum different is the exact reason we publish additional branches. Also, when equipped with extra weapons, you'd need to kill bosses with it too, which kills the uniqueness completely.

I didn't say "entertainment", but "enjoyment" for a reason. Entertainment is serious business, a trend, we divide the site content into tiers basing on it. Enjoyment is way more global and vague. Guidelines reflect traditional preference of the community. People prefer high difficulty, for obvious reasons. Using it is not a rule (thanks Moth), but using it without a good reason is a bad taste. So it does reduce enjoyment here. And it does not kill it, like it happened with the NG3 run I linked. Notice the difference. Why do we still prefer something that increases enjoyment, even in Vault? No idea. Maybe because we don't want to absolute relative things, in order to keep making sense.

FWIW, I'm pretty sure we won't officially start relying on that feature yet, since its so weirdly implemented and still looks unfinished. Some modes don't work, some browsers don't work, etc.

Alright. Here's the principle. The game has random enemy spawns. Each time it wants to do one, it runs a certain code, and increments a certain value. Then, that value is used to read data from a ROM offset, which is used to set the amount of enemies to spawn. Which means, if you have different amount of random spawns than the other movie, the amount of enemies to spawn at those random places will differ. Exactly: MaTo walks through some area in Mission 2 where first random spawns occur to him, so his random spawn counter starts increasing. You don't have any of those until Mission 3, so you 2 start it with different counter values. The address for that counter is FFC17F. The script shows it, along with some other data I used. See how it's different for your start of Mission 3 and MaTo's. Conclusion: since it's actually not so random (depends on which areas with random spawns you visit), you can't manipulate it.
