Fixed now, it starts from power on. I just copied and pasted the inputs from my previous userfile, after the reset. I don't know how my TAS is the same number of frames as one done in Bizhawk (which takes 1-2 frames less to start up)
About 6 seconds improvement on Tiger, .01 improvement on Soda Popinski, a 0.66 improvement on Don 2, a 10.34 improvement on Macho... followed by a 1.72 time loss on the final fight. I'll try to improve it, but I just can't seem to do it right now (as in, I tried three times, each time getting me the same realtime, but 2:01.97 instead of 2:00.25.)

This is a 6-second improvement. Now, it's probably submission-worthy, but I'll have to check a possible improvement I just thought of, on Great Tiger.
Edit: The original improvement I thought of didn't work, but I still found a massive improvement: one on Tiger, Soda, Macho, and I believe Don 2. Trying to either tie or improve the time of the final fight, now it's giving me a 2:01 instead of 2:00.
up to Lex Lumpblocker 1. I'm not sure how Daniel T did so much damage with his punches in his video, but I beat his perfect times list on Alpha Bonehead and Helmut Skull.
Edit: Improved Helmut Skull by a little bit. I'm now trying to see if I can get more 6-punch combinations by manipulating luck at the start.
Uses FCEUX 2.3.0, cheats dialogue instead of GG ROM. I can't figure out the RTA timing, because I didn't know where to end the TAS. I ended on the first frame that beats the game, the last frame of input.
Now this is right. Apparently, I had the movie recent settings freeze option checked, which made me think the movie desynced. Made in 2.6.1, so I know it's right. It definitely beats P4wn3r's 1:27.23 by at least one frame, not including bios and lag differences.
Improves my previous run by a few seconds. It says this is a 1:26, but in 2.4, the version where I made this movie before putting it into 2.6.1, it says 1:33.826, which I find more believeable since P4wn3r's TAS with this strategy gets a 1:27.23 without startup screens. If it is a 1:26, this beats P4wn3r's TAS that doesn't have a TID manip by about a second.
