You could also try improving the two-player run if that doesn't work out, though I'm not sure the game really needs it.

If I understand correctly, the new Zanac run wouldn't replace the old run because it doesn't play the game from start to finish and is therefore in a different category... right?

Hmm, using a shell for speed is nice. But my favorite part was the perfect jump on the wing cap box.

Oh, but it's comparing output images? I'm not sure that's a great idea. Sometimes a game just looks static for a while.

The nice thing about Mupen 64 is that you can't press a button on lag frames, because input is only accepted when the game "requests" it. It means you have to watch the frame counter carefully, though, to see when it goes up by more than 1 at a time.
