There is a difference in the bonus stages, the rings collected before entering the bonus stage are carried over to after leaving the bonus stage, which you can get all the Chaos Emeralds faster. You can even get all 7 Chaos Emeralds in one zone (most notably Emerald Hill Zone)
You're right, I did a TAS which collect all the emeralds, but not I imagine that would be so long the movie. At most it takes 14 minutes and 50 seconds. Look here:

It is as fast as I could do. But also perhaps make a TAS but with Sonic to collect the emeralds, but I think it would take longer because:
* With knuckles is easier because the end of the bonus, have the same number of rings you had before enter the bonus
* But with sonic will not be because you have to find 50 rings to enter
