Did you have any desync problems or something like that? And, does it have an AVI dump function or are you using an external tool to capture those videos?

Yeah, buying the game or downloading more copies won't change anything. Just make sure one of your ISOs work in pSX or ePSXe, and then just do some trial and error in PCSX with it.
I did some more tests, it looks like the CD-ROM ID gets updated randomly or something... I've looked into PCSX's and CDR plugins' source code, but I couldn't find a way to fix this. So, you will need to find a way to make it work as I said, or keep working on the movie from a savestate I could give you, or just drop the TAS until a better coder or emulator shows up...

To convert that old pxm format, you need to use "Movie File Format Converter v2.0" first and then "Movie File Format Converter v3.0". This way works for me.
Also, there's no need to compile old versions; you can download them from the official website: pcsxrr downloads (you can get both pxm formats converter from there too).

I think it might depend on the CDR-plugin/CD-drive you're using... Or even something else. Like when you use "Start Playback": sometimes it shows the current CD-ROM ID, and sometimes it doesn't. There are some plugins that do this bug for me (the ISO plugin, I think).
So... What's probably happening for you is that the CDR plugin is not updating the CD ID, so the game can't know when you insert CD2, since it still thinks CD1 is in. Maybe you can force an update of CD ID by pressing "Esc" key and then "Emulator"->"Run" once you've inserted CD2 in your drive.
You will have to do some trial and error until I can fix this, sorry.
(Other things to force a CD ID update you can try are: pressing the "Reset" hotkey, using the "Run CD" menu entry, etc... After this, and once the correct CD ID is in memory, just reload your savestate and keep recording. I hope you can get the point: the important thing is just to force an update of the current CD ID, you can then keep doing everything else normally.)

I've seen different resolutions used sometimes, such as Ghost in the Shell's height of 216:
And Castlevania: SotN's width of 368:
When you do that, you miss most "i"s and "l"s in Castlevania: SotN opening story, which lasts a few minutes; and it also makes other letters difficult to read (the resolution at this screen is 512x240).
Most 3D games on the PS use 512x240, which makes screenshots look really bad:
I mean, they don't look "bad", but the games in reality don't look like that. It might break the website layout too...
I think that's the best solution.
Also, mkv with changing resolutions might be a bad idea... I wouldn't like to watch a video at 512x240 (in case we're planning to use the original resolutions and not 4:3 scaled).

I still fail to see a single word about the documentation. Source code has always been there.
Says the guy who made a whole TAS using our program, encoded using our program and then uploaded the video to YouTube, without saying a word about us or the original FBA developers. And then came to our forums only to talk shit about it, and not a single word of thanks. Also, I can't see any word of thanks to the people who made the game you illegally obtained and then TASed.

AVI problems could be solved using .kkapture, but that seems to be too difficult for most people, so it may not be a solution.
I don't know where you got this stupid crap from, but this is what the license says (and yes, you can read the full license within FBA-RR, using "Help"->"About"):
Also, my release of FBA-RR had a readme.txt file with all hotkeys explained; you shouldn't need more than that to make a TAS. That text file even has credits to the original authors and not a single word about me or my name, since I couldn't care less about that. But I know there are a lot of people like you who start to cry if they don't see their big names on there or something, so I put the credits there anyway.
Anyway, I agree with you on something: I'm totally against approving FBA-RR (and PCSX-RR too, by the way). Just for completely different reasons.

Fixing that has the highest priority on my to-do list. I think it would be as simple as sending a "stop" signal to the SPU plugin, but I haven't touched PCSX in a while now...
Yeah, it must be really cool to watch arukAdo's RE3 run with that comic book filter. :P
Unlike N64 emulators, PSX GPU plugins don't affect syncability, so you can choose whichever one you like.
Be warned that when/if pSX adds rerecording, you won't be able to watch your movies at 1600x1200, so you will miss a lot of "detail". We'll all have to watch FFVIII in that detail-less 320x224 resolution, where you don't have huge black lines around dancing polygons. Yay for low-quality accurate emulation.
I don't know how people can stand to play 2D games with uneven pixels which have different sizes everywhere, like scaling 256x240 to 320x240 without interpolation.

If you like 20x20 sprites scaled to 1000x1000, then good for you. That doesn't make you any less stupid, though. (Yes, I'm trying to be "cooler" here.)

The main problem in Rayman Advance for me is that you can't even see what's two steps ahead of you. I would wait for pSX or a Jaguar or Saturn emulator with rerecording features, instead of TASing the GBA version. I think there are much better Raymans for the GBA than Rayman Advance.

Seriously, the PlayStation did look "pixelated". This is not the Nintendo 64. The PlayStation doesn't have z-buffer, so when you use those cool Direct3D10/OpenGL2 plugins which can render 3D scenes at 10 times the original resolution, it looks like complete shit. You have to be really stupid to prefer something like that.
Only the SPU plugins can. With most games, you won't be able to make a 2-second movie if you're not using the official TAS Sound Plugin.
When you download PCSX-RR, you also get some plugins already inside the "plugin" folder, which are suspiciously called "TAS GPU/SPU/CD-ROM Plugin". Guess which ones are the recommended (hint: they aren't "Pete's OpenGL2 GPU" or "Eternal SPU").

I think MGS needed a bunch of SPU hacks to sound good, but it seems they can't be enabled in "Movie Sync" mode. :P
I don't think any emulator records controller swapping, that would be completely useless, except for this game. :P
I think PCSX always records both players, you can't unplug one. I'd recommend just playing with controller 2 during this part, without (un)plugging anything.
So, just make sure you have Pad 2 enabled in your PAD Plugin configuration before you start recording, and use those keys; I don't think Psycho Mantis will care if controller 1 is plugged in, as long as you don't use it.

You should only change difficulty if you think that doing so makes it more entertaining. Dealing less damage doesn't sound more entertaining to me, but you may know better.

I encoded the movie for those who can't run PCSX or don't have the game: mgs-tas-tem-wip.avi. I hope you don't mind.
I'm really enjoying the run a lot so far. There are many funny moments and watching a TAS of a MGS game is like a dream come true to me.
Everything looks very optimized (except for a few movements here and there that look weird) and creative. I can't wait to see the first boss fight, I hope you keep working on this. ;)

You need to use v0.0.7's TAS Video Plugin to fix this issue (you're probably using one of the test version plugins, which don't have this fix enabled).
(By the way, sorry about all this hell; you need a lot of patience to work with PCSX as it is now. Hopefully v0.0.8 will be a bit better regarding this after I get to work on it.)

Yeah, that's why this was the step 1 of my AVI capturing guide:
You can also enable .kkapture's option "Enable automatic frameskip on timeout". If you don't do any of these things, .kkapture will wait infinitely until the next frame is drawn (which will never happen, since emulation is paused).

Ah, yes. I wrote in the instructions file (which probably no one reads :P) that you can't use spaces in the command line. I already fixed that crash in the test versions.
