Numerous encoders and publishers have been reporting issues recently with flac uploads to youtube. Certain segments of audio are missing usually at the beginning, but scattered elsewhere as well. Until a fix is known, I would recommend no one use flac for youtube uploads. The alternatives that come to mind immediately are raw PCM and high bitrate vorbis, but I'm sure there are other alternatives as well.

Would oggenc2 -q 10 audio.wav satisfy?
Warning: When making decisions, I try to collect as much data as possible before actually deciding. I try to abstract away and see the principles behind real world events and people's opinions. I try to generalize them and turn into something clear and reusable. I hate depending on unpredictable and having to make lottery guesses. Any problem can be solved by systems thinking and acting.

Yeah, that'll do. It is not lossless, but the Youtube re-encoder will butcher the sound a lot worse than that.
