I suppose that that could also be interpreted that X could be a variable as well, making Samus immune to whatever happens to fill in that variable.

No, his name is literally "Mega Man X." As for Samus being immune to the X, if the information on the Fusion Suit on the Metroid Wikia is correct, when Samus absorbed the core of an SA-X right before fighting the Omega Metroid as the Biologic Space Labs research station moved toward SR388, it restored her DNA to its' pre-X-infection state, which is why she was able to reclaim the Ice Beam function.
