It doesn't seem like an interesting idea for a speedrun at first, but considering that there's stuff like Vegas Stakes out there, I'm just throwing it out. Something like a 100% Puzzle Duel run might be interesting... or at least, I'd like to see it.

Which strategies would you use? A beat-down deck or something should be fast.

Well the Puzzle Deck comes with pre-programmed decks... you're supposed to come up with solutions to puzzles. There's really only one quick way to do it. The Free Duels are different, I'm still thinking about how I'd do those.

Does the game have Exodia in it? If so, is it possible to manipulate it so you'll start every round with the 5 Exodia cards? Would be boring, but might be the fastest way if you can actually start playing with those cards.

Exodia might be fastest if there's no Devil Franken since 2nd or 3rd turn Exodia is possible even with an uncooperative shuffler. I've also had great success (in the real game, not in electronic variants) with Dark-Demon beatdown + countertraps, a deck type that's quite easy to construct and often wins in ~4 turns.
someone is out there who will like you. take off your mask so they can find you faster. I support the new Nekketsu Kouha Kunio-kun.

I've done Exodia once (it's one of the Puzzle Duels) and the animation for winning with it is LOOOONG. In any case, I think I want to stick to the Puzzle Duels *for now* as there's objective criteria for accomplishing that one (beat all the Puzzle Duels as quickly as possible).

I played the game before. No one will want to watch a puzzle duel. It's like watching a sudoku being solved. There's basicly only one way to do it. I just went to gamefaqs and read about how to solve them all. If you make a tas like that, it will NEVER get accepted.
