That's an interesting one. I'm not overly familiar with the Atari's control scheme, but do you know what was going on "behind the scenes" to cause it? Was it a case of all the buttons reading as pressed simultaneously, or something else?

In EarthBound, I managed to prove that it was possible to access the debug menu with the "check area" glitch in the (U) version. Sadly, I had to use a patched ROM that made the debug menu easier to use and get to just so I could go to Threed early. I haven't checked to see if it's possible in an unpatched ROM. I also discovered weird glitches and tricks in LEGO Star Wars II: The Original Trilogy for the Game Boy Advance. Here's an Imgur gallery I made.

Micro-Machine 1 & 2 - Twin Turbo : play on Micro-Machine 1 and you can finish a race in the last lap even if you go out of the circuit ( you'll win the race and after the game will replace you at your last position in the circuit ) Link to video
