Pretty sure you could save more than 7 seconds in game with the PSX version. Every time the NES version would switch weapons would save about a second each time due to instant weapon switching.
Also, I hope you used the Navi Mode for the remixed music.
EDIT: The description is wrong, it's actually over 30 seconds faster in-game. Clarification here.

Gaea Armor also moves slower in general on top of not being able to use parts such as Hyper Dash, making it vastly inferior for movement. Gaea would only be used for the Rosered revisit where it's required.

If using the goal sphere in Bowser's castle effectively just boots you back to the overworld, I don't really see that count as "finish the game".
And any% means any amount of exits, for fastest completion time. So fewest exits wouldn't matter.

I suppose getting Gater is a bit out of the way. GateMan chip alone would require fighting an additional boss, and I don't know how easy/quick you could get Wind and Fan chips, they could take too much time for what it's worth too. The alternatives seem fairly decent and less out of the way.

Yeah, mandating encodes will just delay submission or prevent some people from submitting entirely (leaving at best a full run in a game thread, just for it to receive little or no attention).
If there's a run without encode on the workbench and you want to watch it, either just download the movie file and watch it the old traditional way (some things in that workbench list of yours are much exaggerated, PSX has no special options bar some game specific fixes (only emulator version matters, which was noted), I've never had PSX runs desync other than because of emulator version (same with DS), and most others are perfectly watchable by emu without issues), or wait for an encode because sooner or later an encode will pop in anyway.

I think you're overcomplicating the encoding process somewhat. For a simple newbie TASer (no offense intended), it's enough to just dump from the emulator using XViD or something as a codec. It easily provides a watchable AVI at a decent filesize.

The input file would only be viewable by the emulator, but you can use the emulator to dump the contents of the input file to .avi, and upload that to YouTube for everyone to see.
