Punch-Out certainly plays games with the clock; IIRC it slows down when you have an opponent stunned, for example. And there's absolutely a mode where your jabs are performed much faster than usual. I'm not aware of any situations in which the clock runs faster than it should, but I'm hardly an expert.
Yeah, I actually started paying closer attention to TAS Punch Out!! runs, and they were doing the same thing. I'm kinda glad, had me under the impression I had something setup wrong on the emulator. Here's my TAS attempt - I did pretty shoddy in comparison to the other one I saw, lots of mistakes. I need to better familiarize myself with some of the patterns of the different opponents, definitely lots of room for improvement. Thanks for taking the time to reply, I appreciate it. http://www.youtube.com/watch?v=XKIZ_AAc1RM

I'm sure this question's been brought up many times before, I am new to the forums, and I've only just started dinking around with Tool Assisted video game runs. Edit: I'm using FCEUX 2.1.5 I recently did a trial run of Punch Out!! for the NES. I noticed a slight issue, I could see it happen while I was playing the game at 50% speed, where the game would seem to speed up at various points. I thought it was just the animations at first, but then I noticed that the clock was ticking up at a faster speed as well. I was hoping that maybe this was an issue with just the recording of the inputs and that the output during normal movie playback would play normally. Except this wasn't the case, I could see slight deviations in the speed of the game during movie playback, and it also seems to have made an appearance in the video recording I took of the game footage. I'm in the process of compiling the video now, I intend to host it on YouTube when I can get it finalized and uploaded - so I can provide a demonstration of the issue where everyone can see it. Maybe it's just the game though, I do remember Punch Out!! would sometimes speed up the animation during combo attacks, but I'm not 100% sure on this. Any thoughts on this one?
