You just hit the key for frame advance and it'll pause the whole game, then you hold the button (or combination of buttons) and then press the frame advance key to enter that button input for the next frame.

I'm currently working on Mission Impossible for the GBC, and in that game you can run by holding A and a direction button. You can also run diagonally by holding A + up/down + left/right. Now when I'm playing the game in real time, I can run diagonally just fine. However, when I'm in frame advance mode, I hold down A + down + right, and then press the frame advance button, and the character doesn't move at all. In fact, I can hold down the frame advance button (which simulates real time) and he still won't move. Is this just a game-specific problem or is it a problem with VBA itself?

Yeah, when I played Qh5 before he usually replied Nf6 or Qf6, but I see you have to wait a little longer before the computer plays Ke7. I guess this project is dead then.

I set the computer's skill level to "Newcomer 1", so it wouldn't take too long to think. The moves were: 1) e4 e5 2) f4 exf4 3) Nf3 Ne7 4) Bc4 Nbc6 5) Ng5 Rg8 6) Bxf7++

well, it does manipulate luck, but I agree that it isn't very entertaining to watch. I might not submit it after all. I would like to see a game less than 11 ply on the snes version though! :)
