If the game I want to TAS (Eternal Darkness: Sanity's Requiem) has a large amount of cutscenes that can only be skipped with New Game+ (and there are no other differences between modes), would it be preferred to use a verified save file to skip them or should I just wait through them? Sorry if this is in the wrong place.

If New Game + has enough differences to warrant a separate category in normal speedruns then it's fine to do that.
effort on the first draft means less effort on any draft thereafter - some loser

You'd need a full verification movie that sets up the save file. Otherwise, this is perfectly acceptable.

What if it's just to skip cutscenes though?

If it makes the run sufficiently more entertaining then it should also be fine.
