Every time I go to play a Genesis/Mega Drive game I have to set up the controls. I click save so I don't know why I have to keep doing this. Not sure if it happens with other consoles, just Genesis. None of the other emulators I use have this problem.

I assume you mean the keybinds are lost when closing and reopening EmuHawk. Try Config > Save Config.
