I know this has probably been answered and if so feel free to call me a noob. Is there a program I can use on windows that does the same thing as mencoder or is there a non Linux version of mencoder that I cannot find? Thanks.

My head hurts I think I should leave encoding to people that know how.

I think its something that requires alot of testing and understanding on what it can do. There are a few frontend GUIs out there that make things easier if you are thinking of encoding your own AVIs.

I've been known to make up-to-date mencoder EXEs in the IRC channel sometimes. Need one?

IRC has a thing called "DCC" which allows file transfers from one person to another. That's probably how it will work.

You could also try VirtualDub. It's a bit hard to use at first, but once you get the grip of it, it's quite handy. (It's not a video editor though, just a format converter with some video filters. Much like mencoder.)

If you try VirtualDub, be sure to download codecs so you can encode to whatever format you wish; the site uses x264. You can get quite a few different codecs and packs from www.free-codecs.com.

There's a cross-compiler to windows using mingw for Linux. Frankly I'm surprised you didn't ask how I made my snes9x+lua for windows, given that's actually a GUI application. (The answer is "by giving the GUI resources a beating")
