What is this? Do/did Nintendo use this system to make SMB3? Can I get this program?

Judging from the information you posted (which only includes one image representing a pixel-by-pixel editing window with no tools or identification of software displayed), it could be almost any image editor in the world. Nothing out of ordinary...

Ok but I've seen this "thing" before, and it's always related to some kind of video game.

it doesnt look like anything nintendo would have used to develop the nes game because of the way its divided in half horizontally and vertically, that division is arbitrary and meaningless, thats not how they design the game its based on 8x8 pixels wide squares

That's most likely not anything the developers used. Don't worry about it. Whichever software was used to create SMB3 will probably not run on today's x86 computers. I suspect that a lot of companies might also have used Macintosh computers for this, solely based on the facts that I know a lot do today, and the part in Kirby Superstar where the authors mock role-playing games has window designs that strongly resemble that of Mac OS 7 (dubious).

Oh, and btw - in making a game, finding a suitable graphics editor program is not the biggest problem.

It's quite interesting how they come up with how Mario and the other characters would look like in the games, I think.

I've read that they gave Mario (and Luigi later) a mustasch because the NES wasn't that good at details. The mustasch were big enough to cover his mouth that wouldn't have been visible else. Also they gave him white gloves so his hands would be more visible (instead of fingers which I assume wouldn't have been visible at all).

I think I remember seeing it on an Animal Crossing site. AnimalXing.com perhaps? The program is just paint, using a template anyways. (You'd have to draw him twice. 3 times if you copy him to the game.)
