Never heard of something like that. You can open another FCEUX window and use different savestates for comparison. For me, it's better to do a single run and then analyse, improve etc or at least do the second run if you really need it.
TASing is like making a film: only the best takes are shown in the final movie.

If you mean movies like this one, you need to set FCEUX to enable background input, launch 2 instances of it, load the games, and TAS away. You need to be very wary of desyncs, however. There was a tutorial on this somewhere, let me see if I can dig that up...

Ok , but the TAS editor of FCEUX don't edit the inputs of the two games.

Each TAS Editor can edit only one input. I expect you don't have a large monitor to accommodate 2 FCEUX windows and 2 TAS Editor windows.

I suppose you could have some kind of tool that funneled input to both programs at once - there are a number of ways I can think of to do this in Linux (which, with FCEUX is a viable option). I used to use cssh and now I use tmux to do similar things, although those aren't specifically designed for windowed applications, but regardless I'm a big fan of having one input control multiple applications. Hopefully you can find a solution one way or another.
