I know only how to do it in FCEU: 1. Open FCEU twice, so you'll have two FCEU running. 2. On one them, go to "Config" and select "Enable background input". 3. Now, open the two ROMs you want to use, and voila, both emulators should now detect your input! Just make sure that you have the same hotkey-commands for both running emulators. And, if you want to make a bigame video with more than two games, just select "Enable background input" on the additional emulators. I hope that made any sense to you. :)

Hmm, it doesn't seem to work... I'm using the one that can be found in the FAQ here...

You need 0.98.16 version of FCEU.

If you mean the emulator, then of course.

Actually I believe 0.98.16 has a pretty serious AVI recording bug (sound but no video).

Yes, JXQ is right. For .avi-recording, use version 0.98.15.

Create bigames with .16, create AVIs of it with .15.

It's quite simple. 1. Use FCEU 0.98.16 to record your bigame movie. 2. Use FCEU 0.98.15 to dump the AVI.
Voted NO for NO reason

Version 0.98.15 has AVI recording but no bigame support. Version 0.98.16 has bigame support but no AVI recording. Use Version 0.98.16 to make the bigame movie, then use Version 0.98.15 to record the AVI.
