how would i go about converting a .fmv to .fcm file to be played in FCEU?

Either it is impossible, or maybe Bisqwit has a program that does it. If there is such a program, though, it's probably not very refined.

There indeed is such a program, available here: http://bisqwit.iki.fi/source/nesmock.html It's as much refined as it reasonable can be. Of course, different emulators have different timings, and you may need to insert/delete frames to a few places in your movie for it to work completely. For some games such as Super Mario Bros, it's very little work. For others, such as Mega Man 2, it's desperate.

For some games its impossible to fix it by simple insertion / removal of frames, as there seem to be half frame calculations (ex. Super Mario 3).

Your definition of refined is different from mine. If it needs any addition work to make a complete conversion, then, in my mind, it isn't a refined process. That's just me, though =)

Well, then you're completely on your own. What you wish for is the the closest approximation of impossibility when applied to this context.

What little bit I've tried to convert FMV to FCM (basically just a crap SMB1 run that I did just to fool around), I found that the desyncs were usually due to lag that FCEU exhibits but Famtasia doesn't. Basically, you have to find every point in the game where it lags in FCEU, and add that many dummy frames, preferably with no buttons pressed (although you'd have to figure that out on a case-by-case basis). I also remember adding two dummy frames before the Start press or it wouldn't even get past the title screen in FCEU.
